With this i always end up with clean files in the destination, and all the other files are deleted. ├── movies │ movies I set transmission to download movies and series to the respective download folders through flexget, and then flexget moves the files to the final folders. You can confirm this behaviour with $ lsof -p #pidoftransmissionAbout the move task, you can make it simpler of you don't mind having an intermediary folder for downloads. I don't know for sure what happens when the file is removed though. When i was looking into how to do it with sym links i discovered that it was not needed, because Linux keeps track of the file when it is being used by a process. I have questioned this myself as i wanted to keep seeding the files after moved and renamed.
